White House Military Office director Louis Caldera issued a brief statement.

“Last week, I approved a mission over New York. I take responsibility for that decision,” he said. “While federal authorities took the proper steps to notify state and local authorities in New York and New Jersey, its clear that the mission created confusion and disruption. I apologize and take responsibility for any distress that flight caused.”…

Hm. So the smart guy's White House approved this, and the retarded hillybilly's White House somehow managed to avoid such nap-of-the-earth canyon runs, huh?

The problem was the FAA was told the information was classified and did not alert the press to warn the public.

I understand the fearful reaction to a low flying airliner, and certainly people often do not act logically under such circumstances, but even so, why are they running? I mean, it's not like they're going to outrun the thing, and they can't possibly know where it might hit, so it's not like they're trying to get away from the expected point of impact.

I worked in Philly and lived in NJ back in 2001. I crossed the Walt Whitman bridge daily. Planes landing in Philly would fly over the bridge fairly low, just in a way that reminded me, every day, of the footage from September 11th. Something about the height being way too close to the same. It bothered me every day for the next year that I worked there. I can't IMAGINE what people who were actually in NY and DC must have felt like today.

There are two VC-25s (modified 747-200s). The planes are identical. They both can be used for Presidential missions. They are only "Air Force One" when the President is on board. Otherwise they use their regular call sign of "SAM28000" or "SAM29000." SAM stands for "Special Air Mission" and the numbers are the tail numbers of the individual aircraft.

You can see from this NYTAC, EWR tower owns from 11,000 down to 7,000 feet over the statute. It's not clear who runs below. It's either got to be LGA tower or NY Appch.

Given the turning radius of a 747, I'm guessing it went across a couple of lines and was just run by NY Appch.

Correct.  (Military Service) One is the designation when the president is on board.  The Marine helicopters are 'Marine One' when the president is aboard.  The S3 that took G.W.
