I worked in Philly and lived in NJ back in 2001. I crossed the Walt Whitman bridge daily. Planes landing in Philly would fly over the bridge fairly low, just in a way that reminded me, every day, of the footage from September 11th. Correct.  (Military Service) One is the designation when the president is on board.  The Marine helicopters are 'Marine One' when the president is aboard.  The S3 that took G.W. Bush to the USS Lincoln was 'Navy One'.  If the president embarked on an Army aircraft or Coast Guard aircraft, those would be 'Army One' and 'Coast Guard One', respectively.

None of this explains the thinking (assuming thinking occurred) of doing this maneuvar over lower Manhattan and keeping it classified until the population of NYC and NE New Jersey panicked.  Though why they would panic with a low flying jumbo jet (white with dark trim - no airline in the world uses that color scheme! - sarc) with a fighter jet following (in pursuit or escort?) is beyond me - sarc.
